polarizer filters not recommended for auto focus slr cameras? Only video and manual slr's?
Does this mean I shouldn't use one for my Canon 40D?
Or does it mean I can use it, as long as it is in manual focus mode?
What is the issue with autofocus slr's?

You are being confused by terminology.
There are two kinds of polarizers - linear and circular. They look the same, and serve the same function, but there are some internal optical differences. Linear polarizers are the older technology and therefore are a bit less expensive. Unfortunately, linear polarizers may interfere with the autofocus mechanism in modern cameras.
As a result, linear polarizers should not be used with cameras with autofocus. There is no problem using circular polarizers with autofocus cameras.
