Mega Usb

Can anyone help me with backing up my save files?
I need to restore my PS3, but I would like to have all my save files available to put back on it once I've done so. I've backed up all of them on a USB drive apart from my Mega Man 9 and NFS: Pro Street save files as they do not allow me to do so. Is there anyway to get around this? Would backing up the whole system solve this problem or am I pretty much screwed?
i dont about the full system but if you go to there properteis there actually protected and have a lock on them.
